I only use Mega manager and not the toolbar. It's the toolbar that gives you all sorts of problems.
But you have to install both as they are packaged together and getting rid of just the toolbar can be quite a hassle for IE users.

Here's how I did it:
For Firefox
1) Click on 'tools' and then 'add ons'
2) Uninstall mega toolbar, close Firefox
3) Go to your control panel and select 'Add or Remove programs' and uninstall mega toolbar only.
4) Open Firefox again, go to 'tools' and then 'options' and reconfigure your settings.

For IE7
1) Click on 'tools' and then 'manage add ons' followed by 'Enable or disable add ons'
2) Disable both entries related to mega toolbar. Close IE
3) Go to your control panel and select 'Add or Remove programs' and uninstall mega toolbar only.
4) Open IE again, go to 'tools' and then 'internet options' and reconfigure your settings.
5) Here's the tricky part for IE, some of the forced settings by mega toolbar still remains even after you changed the settings to your own, like default search etc. My workaround is to install a plugin called 'IE7Pro' and that solved my problems. If you are already an 'IE7Pro' user, just download the program and reinstall again.

Mega manager works perfectly fine without the toolbar, and you gain back control to your browser. ;)
