This isn't even a contest.
Heero is a better pilot than Kira, he clearly demonstrates far greater skills at melee and at a range and another point, the Wing Zero can take literally hundreds of beams, the Strike-Freedom only needs one good shot and with the power of the twin-buster rifle even a near-hit will damage the SFreedom.
Another point, the Twin-Buster Rifle can make a beam of diameter up to 150 meters , There's no way Kira can dodge many of those.
Lastly, Zero system.
It gives performance above that of SEED mode and allows one to clearly predict an outcome of a battle, it's reflex-enhancement isn't quite Newtype level, but its enough to beat SEED.
Lastly Kira's Coordinator advantage is taken away by Heero's super-soldier advantage, Duo, among numerous others, remarks on Heeros outstanding mental and physical abilities that exceed anything we've seen Kira do.
IF Kamille or Amuro were here, maybe even Pappy, they'd be the winners since powerful Newtypes pretty much beat everything.
In summary...

Heero beats Kira
ZERO beats SEED
Wing Zero beats Strike-Freedom.Kira's only chance would lie in abusing his DRAGOON system and keeping moving, but even then I think Heero could deal with it.

Finally ... someone repeat what I mention before ... the real Newtype beats everyone ... especially Kamille, since he is the strongest with Newtype abilities. yeah!!!

Heero would win because he was trained to a mercinary, anyone who saw him died, not to mentionthat if he is using the Wing Zero Custom he would be a lot faster than the Freedom or the Strike Freedom, and the Twin Buster Rifle can destroy a entire colony and the enemys surrounding it. so Heero would win hands down.

I was answering the opening post...because the OP seemed to convey the impression the pilots were equal.
Also Kira's only reason to fight isn't just to protect his friends, it is also to end conflict.

However I'd like to point out most Gundam pilots did not want to fight in the beginning, Kira is just one of them.

I think even if they meet they won't fight or even they fight, they would not kill each other. Since all of them wanted peace and do not want fighting. I maybe wrong..since i only seen briefly of other gundam series ^^"

you may say that heero would win, and normally i might agree, but you have to look at the specs of their respective machines. kiras freedom/ strike freedom, which ever you prefer is much more manuverable and is made to be able to fly in the atmostphere for extended period and along with the n jammer canceller in the freedom he would out last wing zero majorly. wing zero uses to much energy using the buster rifle plus its gundamium armor is signifigantly heavier than the ps armor on the freedom. wing zero is supposed to be able to fly in the atmostphere, more so than the other gundams from wing but not more than freedom. so i conclude that kira would definately win in a fight with wing zero. he has an amazingly greater advantage in many aspects where wing zero will never have.
